I agree, I seriously doubt it was Viggo. His voice sounded completely different and something about this face wasn't the same. I'd say: a good stand-in.

When I first saw it on TV I doubted too, but it says on Comedy Central through that link The Earl of Dunfield posted, that it really was Viggo Mortensen:

It was Viggo... and Stephen Colbert is such a fan of LOTR that I imagine that he was thrilled the bit was done-- I think I saw his inner child tear up.
