Hydra agents. I can see them working with Hill though. I can't see Stark knowing until Avengers: Age of Ultron. Only because Hill would know from Fury that Coulson is trying to rebuild SHIELD. Fury trust Hill as much as Coulson.

I would be willing to bet that Mack and Bobbie are working for Maria Hill/Tony Stark to keep tabs on what they are doing. The collapse of Shield could be part of the catalyst for Stark activating the Ultron system in Avengers 2

On Reddit, somebody mentioned that they could possibly be from S.W.O.R.D (Sentient World Observation and Response Department) which, in the comics, it's a fictional counterterrorism and intelligence agency with purpose of dealing with extraterrestrial threats to world security.

I think that is a very likely possibility, considering that S.W.O.R.D was created by Joss Whedon and that Mack and some of the characters are gravitating towards being intolerant and fearful of aliens.
