I'm gunna say:
Christian bale as bruce wayne.
Michael C. Hall as dexter.
Mickey Rourke as Marv or (batman in the dark knight returns or frank miller is his own green screen autobiographical film)
and this is my opinion and maybe pushing it:
christoph waltz as the riddler

I'm also gonna join that ledger for joker wagon..he made himself born to play the character when he made joker into the son of a _____ that he really is. Jack is great, but it makes the character to obvious, I think. Nicholson as a "crazy" character is on the same lines as getting johnny depp to play any "weird" character.

That being said I think Nicholson and Keaton were perfect for that movie's version of the characters...not necessarily the characters themselves.

Michael Keaton rules. I think he coulda pulled off joker too.

edit: Ray Stevenson as Punisher too. Whatever about the movie, but crap thats the punisher to me.
