Okay, I just switched Snake's over from the TT narrow to th ST body and he looks ten times better. I mean the ST makes him look realistic in an uncanny way. I also didn't gear him up fully, just to see what he looked like and I really like the look.

Meh, just like cars, people want factory original over a modified. I'd view collectibles the same way. Which is one of the reasons why people sometimes have problems selling repaints, no matter how good they are.

Just out of curiousity, would modding my Snake's with a ST body bring more value, or less value to it ?

Depends. I recently sold my HT TDK Original Suit Batman with a custom cape. It went for well more than the regular market value for the figure. However, it also included the original cape.

It really depends. If a modification drastically improves a product, it could possibly really increase the value. By the same token, a really crappy mod could ruin the value. There have been a few custom figures I've bid on and picked up cheaply because their parts were worth more than the figure.
 
True you might chance out and get a buyer that is looking for those exact mods you done, but more times that not, the original unaltered version will always be in more demand and worth more.
