I don't know how she was on the Black Zero, when she was in an escape pod less than 5 minutes prior.

This is the comics-universe on screen. I dont take deaths all that seriously; next we'll see Lexcorp recovering Zod's body, and then who knows what hell is gonna break loose.

However I am also good with a return to the Phantom Zone.

The explosion wouldn't kill her. Remember when she was nuked in the face with jet missiles back in Smallville? That merely knocked her out. It takes more than a crashing ship to kill a Kryptonian, especially when the film has established in several huge action scenes just how resilient to abuse these creatures are.

The humans all died. The explosion would kill them, because they're human. Even if they did survive, somehow, the atmosphere of the phantom zone would cease their lives instantly... also because they're human.
