Just beat up Two-face. The goons do in fact respawn.

Take out the hammer guy first. It's a common misconception that you have to perform the entire beat-down to take him out, you don't, hit him as much as possible and jump behind and in front of him. Once he's done in, it's just a matter of going back and taking out the rest of the trash.
On a side note, Have New Game + beat to 100%. So that means I have the campaigns left, and I already have 18 of those medals (two campaigns done). After that, I'll either wait patiently to finish off the Calendar Man mission, or I'll cheat like everyone else and reset my internal clock.
Suffice to say that I hope for some add-on dlc to ease the wait for Arkham 3.

I beat it. What the hell? After such a great game to have a ridiculous boss fight with respawning enemies? I don't get it.
Catwoman is technically DLC so its more like a bonus boss fight. 
Damn! I knew that group of thugs wasn't getting any smaller. In the end I just went for two face when he wasn't looking! If I hadn't i'd still be trying to finish it now probably

Cheers, i managed it after about 15 tries, didn't do the triple stun on the hammer guy as i found i could beat down ln him and use the combo for special takedowns.
Frustrating though
Same here, i spent a good time think WTH is going on, and then finally figured it out.

Lol....it took me a good 20 minutes of sneaking around taking guys out before I noticed there was always 6 or 7 left.

So what happens if you choose not to go back and save Batman when you're doing that Catwoman mission when she has to get the loot from the safe?
I got my 100% the other day. So with Big Head mode, Scarecrow's lab and Killer Croc's cameo, are there any other Easter Eggs?

As much as i do love this game, it wasn't designed too well...
After doing going into the steelmill for the second time to recover the cure from Joker you are unable to do the side missions or collect riddler trophies from certain areas.
In new game plus i had to upload a backup as i couldn't get my 100% as Protocol 10 had happened and i couldnt dl the side missions or get into the subway.
In reference to the side missions they are done in a manner which unfolds by discovering them along the course of the game, yet the story mission isn't very, very long so in order to complete these side missions during the game means you have to look them up on the internet an "happening upon them" is too rare
The identity Theft and Watcher missions were just too hard to find during general play and i had to learn where exactly they were, which led to spoliers galore.
Not very well designed, or more designed for a longer playthrough time on the main story to discover them.

I did all the side missions and riddler trophies included after the main story with no problem.

Which areas? After you recover the cure, there are two entrances to the mill - the back door, and the hole that was blown open.

After protocol ten, you can't access side missions that arent on the map yet and you cant get into the subway neae the museum.

Oh, right. I didn't notice that because after Protocol 10 started, I finished the game straight on.
I guess that makes sense though, as I guess at some point you had to stop getting off track whenever you want. Sort of like in the Fallout series, although you will get a "You must complete the game after this point, are you sure you want to continue?" message.

I completed the game without doing anything but the main story then did everything else and achieved 100% completion so I think it is possible. Unless you're talking about some type of missions that don't count towards the percentage.
