Hmm, sorry to point out that your color sense might be a little skewed (and if you do in fact have a certain type of color blindness I really do apologize). If you have photoshop take one frame out of the video and use the eyedropper tool and see what color it is.
Also your "color-corrected" photo is just a desaturated orange, not really close to a pink like you were saying anyway.
Gray Fox's color scheme has always been orange and blue, it's been that way since the concept artwork and to the final game. The only different color scheme would be the red and blue one that they released as a secret color scheme.
It's because the colours on the figure are too rich & bright. Colours should have been more dull I reckon. I don't know what to make of the news of an EX version with open helmet head sculpt. I'd probably feel a bit cheated if I purchased the original Fox.

Whelp, considering Twin Snakes was a remake , and not just a simple hd up-conversion of the original game, it's now an argument of which version you prefer. And since I played the first release in '98 (a whole six years before TS) and how I much prefer that version over the Gamecube one, it's the argument I'm fighting for over the color scheme.
Even looking at the Gamecube video you posted, it's arguable as to what tint of "flesh" color that is, be it red based or orange based. But regardless, the fact remains that Ninja was never orange like he is in the figure and that he should have stayed more neutral, be it "pink" or "flesh" or whatever you want to call it.
Why the change has come now with this figure is very confusing to me, especially since his original color was, yes, always pink in the promo materials and sketch drawings that were released in the late 90's. It's why McFarlane painted the first Ninja figure the way it was back then; it was always pink.
