There was more than one Bat.
The one they were working on had the software patch too.
Wayne had clearly fixed the autopilot pretty much right away. And in typical forward thinking we saw the entire way through the movie(Denying people clean energy because he KNEW someone would turn it to evil, buying the company which created the "clean slate" program, leaving the pearls in the batcave, and giving the GPS tracker to Robin), he had applied the software patch to the second one too.

He didn't leave the pearls in the batcave... Selina was wearing them at the cafe.

There was definitely at least 2 bats. The unpainted one in applied sciences (shown early on and at the end) and the black one he used.

Interestingly there was a shot not used in the film, but was used in the TV spots.

There's the main Bat in the center, another one being worked on to the right and what could be another one on the left under the tarp.

My bad.
Here were my thoughts(I probably got it wrong, but this was the sequence that made me think the pearls had been left in the cave as a clue for Robin):

"Robin" was bequeathed climbing gear and the GPS locator device Bruce used to track the pearls.
Then we cut to the Lawyer discussing the will and he says: "Any news on the missing item? Well, we better leave no stone unturned, we can't leave a string of pearls on the manifest as *lost*"
Then we see Robin with the GPS locator finding the cave.
I just assumed the pearls had been left in the cave.
But there could easily be another explanation.
 
Not sure I'm really spoiling anything but I'll use tags just in case

This had a much bigger role in the film than I assumed it would. Pretty much his main vehicle. I thought it'd only come in for the final battle but it had almost as much screentime as Batman himself.

Still, no way can I buy.
 
Unless...

What if the GPS was actually Robin tracking the pearls to Italy where he discovered that Bruce Wayne was alive and shacking up with that ex-hooker, Selina Kyle, and Bruce told him the whole story, and how he escaped, and where the batcave is, and to get his *** back to Gotham because if they're both in Italy, then there's noone guarding Gotham except Gordon (and we all know how that turns out).

So...Mark OSR from Facebook's one sixth republic group got to ask Howard a few questions. One of them was about whether or not "the bat" would be going into production.

According to Mark, Howard said "they are still thinking about it, but the Bat won't be going up for order anytime soon because of the cost and space requirements."

Take that as you will :(
