Simple fix: some sort of temporal anomoly caused by the arrival of the Phoenix has been causing fluctuations in the time stream and altering events. Somehow, said events are tying into genealogy, and, somehow, due to a sequence of events that was supposed to occur long ago being cancelled out by the anomoly, Trask's family tree is completely altered to the point where he's either existed as an African American or a Caucasian (depending on which timeline you want to retcon).

Director Bryan Singer did a Q&A at The Fantasia International Film Festival in Montreal yesterday, where he dropped a few key points about X-Men: Days of Future Past.

Most notably, Singer talked about the decisions made in Brett Ratner's X-Men: The Last Stand and how that would affect his take on DOFP, most of which takes place in 1973. He said he was particularly bummed about the demise of Cyclops and wishes he could bring him back.

As for Patrick Stewart's return as Charles Xavier, Singer said he could justify it because the character transferred his consciousness in that film -- apparently before his death -- and he could potentially construct a body around that consciousness.

We also know that Evan Peters will play Quicksilver in the new X-movie, but what about Scarlet Witch? Singer said that, no, Wanda Maximoff will not be making an appearance alongside her twin brother in DOFP.

So Cyke's ambiguous demise is something Singer can't do anything about, but Xavier's very clear demise can be effectively handled through his consciousness floating around, eventually "constructing a body" around it? Sheesh.
