Are there some inconsistances with the scenes in smaller military craft?(The type that Michelle Rodriguez flies).
I could not tell if they have a bulkhead between the cockpit and rear section. Yet sometimes they wear oxygen masks in front and other times they don't.

I've watched the Blu Ray three times since Saturday. One thing that made me laugh though near the end yesterday was...

...when Quaritch dies. Why does the machine fall over as if it died as well?. Surely it would just stop moving when he stops giving it input.

Perhaps since he didn't shut off the controls it was still following his motion

It depends I guess on how the legs are controlled, whether something like a joystick or if their legs are actually controlling it

I think that's a pretty easy assumption to make. And cinematically it was a nice echo of Hometree's collapse. Very fitting.

I'll have to watch it again to be sure but one continuity gaffe that I do believe may be in the movie is in the aerial battle.

When Trudy Chacon enters the fight she shoots the hell out of the top right side of Quaritch's Dragon ship. I could be wrong but later when Jake runs across the top of it I believe the damage is no longer there.
