The SWAT team that opened fire on Arnold in T2 had machine guns, it didn't even knock him back.
The 1984 police officers however had powerful shotguns and pistols. I can't remember exactly but their numbers may have been more than the small SWAT team that went into Cyberdyne.
The Terminator just slammed into a wall at high speeds, has a wounded eye that's completely shut (so it can only see out of one eye), a bullet ridden body with damaged arm (the arm is damaged and doesn't function properly, the hand/lower arm is useless until it fixes it), it also doesn't look "normal" due to the damage and burns.
Par that with the fact that it's pretty much out of ammo and it's not even going to get close enough to Sarah. Hell, the cops are ready to blow Reese away on the spot, what would they do to a "guy" that's not only stole an officer vehicle but is going to try and maim a young woman?
Blow him away. Now, we know it wouldn't destroy it but his infiltration disguise would be useless and everyone would know what it was.
I could see Terminator following that logic. Nicely put. Its' foremost objective is to kill Sara, but not at the price of getting itself blown away. It has to "stay functional until its' mission is complete", thus the retreat.
