Ledger is one of the reasons I prefer TDK over Begins. Actually, Ledger as the Joker IS the reason. That Bank Robbery prologue and just about every scene containing the Joker is gold, especially the interrogation.
I do prefer Batman/Bruce in Begins though and I really do enjoy seeing the origin story. If I had to base it purely on Batman characterization, and not what I enjoy seeing overall, Begins would probably win it out (though, I do love the uncharacteristic Keaton Batman with his mysteriousness and brooding) it was great seeing a new origin that actually focused on how Batman came to be. It showed his training whereas the other films were more fill in the blank and it's mostly implied. I also prefer Gary Oldman's Lt. Gordon to how he appears in TDK and TDKR. He really felt like the only good cop left in the city. Liam Neeson as Ra's can't be beat either. I also loved the comic influenced scenes, mostly from Year One.
Only reason I put TDK and '89 Batman ahead of it is because of the nature and dynamic of "Batman vs. Joker". I don't think any of the villains top the two Jokers in any of the films. Those have always been my favorite stories and images. The Dark Knight vs. The Clown Prince of Crime. It's a bit biased but those tend to be my favorite parts of the universe because Batman and the Joker are the complete antithesis of each other. Other than a great origin (which Batman Begins most certainly has), TDK and '89 have everything for me. Batman going up against the Joker, the key players (Dent, Alfred etc.), etc.
