Honestly man, I think it's just Kojima's flair for storytelling. He loves reusing character arcs and it becomes very confusing if you try to fit everything together.

As for Raiden's real name, I'm pretty sure it isn't Jack. It seems like it was just a consequence of him being called "Jack the Ripper", when he was younger, and the name "Jack" just stuck to him. Raiden was also turned into a bloody-thristy killer because of Solidus, it wasn't part of his DNA. That's why he took it so personally in MG Rising, when Armstrong started the "Sears Program" to raise other child soldiers just like Raiden.
 
I think what you guys are picking up on is deliberate. The story in MGS3 was made to mirror how Solid Snake had to kill his father as a sort of past repeats itself type thing and Raiden was made to mirror the same type of situation so that he could replace Solid Snake with S3.
 
Wasn't the Grey Fox theory from since 2013? :lol I don't know what kind of twists Kojima has in store. It would be pretty cool if Big Boss is not actually Big Boss for a portion of the game. But, who knows...

Too bad Kojima doesn't play the Arkham games, since he's a Nolan freak only. He would have tweeted it since he does like to give a shout-out to other games that he likes form time to time.
 
I find it strange that he has never given recognition to any of the Arkham games, but he religiously follows Assassin's Creed. And the last two releases for the series have been like ass.
