I'm willing to accept minor inconsistencies done purely for cinematic flare, as Kojima often gives tip-of-the-hats to film directors. In the case of the stealth camo, it was simply a reference to the Predator film. That said, MGS 3 felt wholeheartedly, like a Cold War game; from the cold, utilitarian Soviet buildings, the dense jungles, and even the musical direction (eg. Snake Eater). It's a far cry from the more recent games, that were like alternate-reality, fan fictions of some sort. Personally, I'm much more inclined to believe that Peace Walker and MGS V are like non-canon entries in to the storyline.
Actually, DARPA has always been conceptualizing some pretty advanced technology. I'm sure Kojima took the news of it and extrapolated it by lengths. Let's face it, he's not exactly good at telling the future. MGS 4 was like a slight critique on Blackwater USA from the Bush Administration. PMCs have still not gained a global dominance like was predicted in that game - not even close .
MGS games always showed us technology that was waaaay ahead of its time, for example: it was ovbious that something like REX couldn't exist by the year 2005
But seriously who cares anymore? luckily I don't. Maybe our grandchildren could see something similar to REX... MAYBE... I think they won't but it will happen one day, maybe in the next century
